Updated etc/run_ scripts to use later program versions, e.g. fasta36 and blast+. Removed the .sanger and .linux run scripts as these obviously have not been used for some time and were very out of date

Changed EBI DbFetch code so that the function works again. Added latest picard jar. More work on CRAM file loading. Updated/added scripts for application start. Small tweaks to makefile/ant. Removed gff2embl and gene_builder. Recreated evosuite tests.
